additional remarks Course participants learn methods and data analysis approaches for the identification of peptides and proteins by mass spectrometry. In order to effect this, participants receive samples of unknown proteins (or mixtures thereof) which are first separated by SDS-PAGE. Gel areas are excised from the gel in in-gel digested with the protease trypsin to generate peptides. Following deslating, the generated peptide mixtures are either analysed by MALDI TOF-TOF or by LC-coupled ESI-MS/MS. The obtained spectra are analysed in a number of ways. 1. Peptide mass fingerprinting:here, only intact peptide mass measurements are used to query protein sequence databases 2. Peptide sequence tag: in this method manual spectrum interpretation is used to derive a partial amino acid sequence from a tandem mass spectrum. The combination of AA sequence and fragment masses can be used to query a database to identify the underlying peptide. 3. automatic searches: here no manual spectrum analysis is performed. Instead, a computer algorithm is employed to match tandem mass spectra to peptide sequences. In this method, it is important to develp confidence criteria that allow an objective assessment of the plausibility of a spectrum to peptide match.. For all of the above, course participants are engaged in detailed interactions with their tutors.
